I always make the carb mounting flange level. That said, it is what dictates your crankshaft/tranny out put angle. You want the rearend to mirror that angle. You don't want a perfectly straight line from output to rearend, if the tailshaft is pointed down at 3* the rearend should be pointed up at 3*...

Give the center section a good cleaning and visually inspect all the gear teeth and bearings you can see as you slowly turn it over. Sometimes a good flush and new grease can buy a lot of miles.
