I don't see any reason that you can't use the head bolt holes to lift the engine out. Make sure that you have enough bolt threads in the hole so you don't pull any threads out of the block.

If you choose to do the '03 up CV suspension swap, the 4.6 mod motor is a bolt-in. Carb manifold adapters are available for the 4.6's, but I would strongly recommend staying with EFI. If OBII, ('96-up), it is coil on plug like the LS's. If you were to find a CV with good drivetrain, grab the computer and all related parts. It will take some wiring changes, but really is simpler than swapping everything to a carbureted system and controller if going automatic. Lots of Mustang five and six speeds out there; hydraulic clutch is a bit of a pain, but certainly do-able.
Do your research! Lots of good info on these forums, but research it thoroughly. People will tell you their favorite is the swap to end all swaps, and can be done for pennies; might want to take that info with a few grains of salt. All swaps have their disadvantages; all builders have their own opinions. Things like correct wheel applications and offsets may not concern some people; others may consider that to be a deal buster. If someone says "this fits", verify, verify, especially when wheels and steering is involved. Some fabricators have been doing conversions for a long time, most are willing to discuss pros and cons, IME.
Good luck,
Paul

I'm running a late 90's explorer with disks on mine, seems to work. I'll be swapping a Mark VIII rear as soon as I have an ounce of free time again!!
